This is not the expected behavior, it usually results from dragging
and dropping songs in from nautilus without the "copy files on import"
item checked in preferences. The easiest way to get rid of them is to
add the file location to your list of columns (rt click on the column
headers), sort on it, then just delete the half that are not in /home

I noticed your username was mythbuntu. If I remember Mythbuntu
correctly, it runs XFCE. I have experienced similar problems under
KDE, where it disconnects the device (it even gets unmounted), but has
the "working spinner" constantly going and never removes the device
from banshee. I'll have to install myth in a virtual machine and see
if I can reproduce the problem.

Right now your at two or three:
1) For the phone so you and others with your phone won't need
.is_audio_player file in the future
2) For the crashing on transcoding the .wav files. If some of tehm
are not covered by copyright, you'd want to attach one or include a
link.
3) For the hang on device disconnect.
