You need to learn the ins and outs of permissions, and although the basic stuff is obvious after reading a 
two or three paragraph tutorial, it can get 
more complex and I still confuse myself at times after years of messioong with them. 
The permissions set by default vary between distros, but the idea is to keep things safe with out making it 
too hard for basic opperations and 
configuration checks and changes.
There are lots of tutorials on this, but backing up your system is one time when a reasonably clear 
understanding of perms matters. 
If you read an article that only mentions 3 perms, it is not all you need to understand. The extended 
permissions that use four sets of characters or 
four numbers are often important as well.

Those files don't sound like anything critical. IN particular, if I
remember right, not even root can access /home/userName/.gvfs, which
is a sort of cache for removable drives that have been mounted.
I wouldn't worry about it, your back up seemed to have caught all the
important files.
