I just adjusted the speech rate and the modifier key reverted to
caps_lock. All I did was to switch to the preferences panel move over
to the Speech page, tab down to the rate slider and change it. I then
tabbed down to the apply button and hit the space bar. I then, out of
curiosity went to the keybindings page to have a look at the modifier
key and lo, it was set to caps_lock again.
Any ideas? Does the reloading of the settings also pull the settings
from the user files, orca-customizations.py, in this case? I turned on
debugging and one of the first things I saw was

NameError: name 'orca' is not defined
In the customization file should I be importing anything? I've looked
at some of the rest of the file but I don't know what I would be looking
for. If you would like to have the debug file I'll send it. It is
almost 18K lines.
