ok lets just have a shell script that deletes old stuff (which is not
called by Makefile) and put a note in the README file on how to upgrade

That would be perfectly fine with me, thanks.

In addition you can add a install-hook that complains loudly if old
binaries are found with a notice to run this script.

I'm even willing to write a patch for that if no-one else does.

I would like to see what you plan to do in this patch. The problem is,
even if you do complain and stop the install, the user *CAN'T* make
uninstall to remove them, they have to go through and manually remove
the files or run that script you talk about. That is all fine, but why
bother with the extra step? The old files and the new files can not
co-exist in the first place.
