This problem sounds solvable by explicitly licensing any code samples in the documentation under some other license. In fact, the GFDL even recommends this at the end:

  If your document contains nontrivial examples of program code, we
recommend releasing these examples in parallel under your choice of
free software license, such as the GNU General Public License, to
permit their use in free software.

Of course, something like the X license might be better for code samples.
