autogen.sh is a shell script and should I think be run by typing:-

sh autogen.sh

If this doesn't work try:-

./configure 

thats how I do it anyway...
If this doesnt work then I think that maybe you are missing some
development libs or tools.  Have a look in the README/INSTALL files and
see if anything else is required to build it.

Oh also check that the required libs/tools are availabe in the correct
paths or they wont be found!  Usually /usr/lib or /usr/bin or
/usr/local/bin or usr/local/lib
