Well all solved!!
It was enough to delete in ~/.local/share/evolution/mail all the folders with the name [
number]@[hostname] with the exception of the directories "local", "trash", "vfolder". I checked and all messages were deleted even on pop3 servers.

Hi,
I do not want you do delete the 'local' directory, that corresponds to
the On This Computer account. You can safely play only with the
directories, which contain 'uid-cache' file. Also, do not delete them,
rather move them away, thus you can return them back in case anything
breaks.

P.S.: by the way, Ctrl+L replies to the list, which works better than
Reply to All for me here. The Group Reply at the toolbar does the right
thing too.
