Expunge doesn't help :( Any advice for debugging?
In what way "doesn't help"? Does an expunge actually remove the
messages marked as deleted? If not, are there any error messages?

I suppose no messages was marked as deleted so expunge does not help
to
keep my inbox clean from already filtered messages.

Have you considered that another client might be reading your mail? This
can happen with some mailbox checkers, and the effect is that messages
are not considered \Unseen and hence are not filtered automatically.

I'am sure that no other clients touches my mail via IMAP. I see it via
mail.log.

In any case, you can log filter actions to see what's happening. See
http://live.gnome.org/Evolution/FAQ#How_can_I_see_what_my_filters_are_doing.3F

Applied filter "Gtk+ Lists" to message from ikorot earthlink net - "Re:
How to make a strikethrough font?" at Sun, 13 Feb 2011 22:02:07
Action: Move to folder email://1294813613 3198 4 ubook local/Lists/gtk
Action: Stopped processing

As visible via logs from IMAP servers there is no DELETE command sent to
server for original message in inbox. So it's not "move" but only COPY.
