I'm no expert, but from what I can see on my local config (SLED 10) most
gnome 2 apps use .gnome2/ as a config directory. Banshee, evince,
fileroller, f-spot, gnome-pilot, keyrings, nautilus, gnomemeeting, gedit
all use ./gnome2.

So maybe the right way to change all this would get the gnome heads and
perhaps even Novell to agree on using the FreeDesktop specs? If not,
we'll just be breaking broken norms.
