The issue is perhaps that the copies do not have the "deleted" flag
set. If they did, they'd be hidden (if you're hiding deleted
messages) and expunged at the next expunge time, so you most likely
wouldn't notice them.
Otoh, a user who leaves deleted messages unhidden[1] might *want* the
filter to apply to them, but would probably also want them still to
be marked as deleted after filtering.
Iirc, there's no particular reason for not copying the "deleted"
flag--it just seemed kinda pointless. Perhaps there is a point after
all.

mail as uninteresting and expunge them only manually, from time to
time.
I was working on a patch, but was unhappy. What about this: we add an
option to copy/move actions of the filters: keep deleted state or
always clean it (that is as we do now). This way people who hide
deleted messages will use the keep deleted state, so that they will
never see the dups, for the people wanting to have the deleted messages
moved/copied around but still deleted (to show that they are
unimportant as you mentionned Peter) they can do it also, and finally
this would enable people who want the current behaviour to be able to
do it still. Question: what should be the default?
