The issue is perhaps that the copies do not have the "deleted"
flag set. If they did, they'd be hidden (if you're hiding
deleted messages) and expunged at the next expunge time, so you
most likely wouldn't notice them.
Otoh, a user who leaves deleted messages unhidden[1] might *want*
the filter to apply to them, but would probably also want them
still to be marked as deleted after filtering.
Iirc, there's no particular reason for not copying the "deleted"
flag--it just seemed kinda pointless. Perhaps there is a point
after all.

[1] Balsa has users who, I believe, use the "deleted" flag to
mark mail as uninteresting and expunge them only manually, from
time to time.
