If you maintain your makefiles, then you can add your files anywhere.
Create/copy the directory structure and files manually, then use the
'Project->Add File' to add them to your project.

You can define your own set of tools to invoke custom commands. It
should not be difficult to create some user tools for SCons if you want
to use it.
