A nice two paned file manager I often use is emelfm2: it's a gtk2
program, and still young, but surely better than Nautilus when you have
to deal with many files. Gentoo was better, but it hasn't been ported to
gtk 2.x unfortunately.
You might also want to check Thunar, the upcoming file manager of the
Xfce desktop environment (http://thunar.xfce.org/index.xhtml).
