Just to confirm, I can indeed edit the profile from a local x session.

However, I am thinking this may be because I am remote logging in to the server using LTSP. So i'll check it with a locally run x server. Any ideas on the user dialog?

Your python modules path isn't searching for where the modules are getting
installed.  So long as you don't have an objection to things being installed
outside of /usr/local, you might try ./configure --prefix=/usr
