It should be read by gnome as you say, very odd.
You could move things to usr/bin, maybe just the .desktopfile instead of usr/local/ I supose.
On arch using chrome you can make a file in .config to pass startup options, wonder if the chromium build in
question does this as well?
file is
~/.config/chrome-flags.conf
I'vew also seen somoething about chromium mentioning /etc/chromium/default
but I don't have anything similar for chrome, and not sure if all switches can be passed from said file.

Strangely, that works for me, but it could be working because I use MATE
instead of GNOME here. It's possible that GNOME doesn't look for .desktop
files in .local/share/applications, but I thought that was a freedesktop
standard xdg location.
