Hi Jakob.
I've one question:
Did you install the atk components in /usr/local folder?
I did and found that thunderbird was using some atk components from the 
/usr folder instead of the /usr/local folder.

Launch thunderbird and find its pid.
You can use:
pgrep -l thunderbird

Now use the lsof command to inspect which files are in use by thunderbird.
lsof -p 1234
where 1234 is the pid of TB.
