Gladly enough gentoo uses /usr/libexec, so we are OK, there and I did
remove it and its atk, although they wer -- seemingly up to date.

You need to configure it with --libexecdir=/usr/lib/at-spi
This is the tricky part about self-building some GNOME components if
you're not careful. You need to make sure you configure them with
appropriate switches to integrate into your existing system when it
matters. Also, make sure you removed the gentoo at-spi package, as well
as the other components' packages, before you built your own or you're
asking for trouble with duplicates in different places.
