If your problem is what I think it is you can work around that by

creating a file ~/.config/gtk-3.0/gtk.css with the following line:
@define-color theme_unfocused_text_color @theme_text_color;

  That was exactly what I needed, thanks!

  I guess Anjuta uses its own styles so when it is unfocused the text color is still changing, but the way I use both programs, this is not a problem.
