I was able to exclude all applications easily by using gmenu's editor.  My goal is to not allow applications to be ran that hurt productivity.  Or applications that managers will complain about.  I allow chromium, openoffice, and tools like calculator.   the gmenu editor still doesn't lock down the system preferences correctly with gnome shell, so I had to do a chmod -x on gnome-control-center.  I have't tested disabling alt+f2 yet to run other applications like gnome-terminal, but when they're locked down properly with iron bar shell as a default shell in passwd, they can't compromise the system anyhow.  I also have to change permissions on hidden folders ~/.* so that they cannot change their settings and get out of restrictions.

I have the users locked down with a content filter at a firewall.  Our company applications are all web based, and require specific tested build numbers of chromium because of _javascript_ rendering.  

I think what I've done so far is sufficient, but I will have to verify later that disabling command line (alt+f2), like in previous gnome, works in gnome-shell.

What kind of settings to you want to set exactly? Sure, you can use
GSettings to set a few things, but most of the Shell's behavior is
either configurable from the GUI (e.g. the clock), or not allowed to be
changed (animations...). There are also older settings that are stored
in GConf for now, like the keybindings.

So in short, please tell us what you want to do if you expect more
precise help.
