Well, it's a rather accepted practice. See the first line on http://www.gnome.org/projects/gconf/ <quote>GConf is a system for storing application preferences. It is intended for user preferences; not configuration of something like Apache, or arbitrary data storage.</quote> Data storage could be designed differently. Though many apps use just files and it's fine, there are not big advantages specialized storage could bring you. Some apps abuse GConf indeed for example for storing passwords or other information not related to configuration directly.
