Most gnome apps store their settings in ~/.gconf so you will lose your
settings for most of your GNOME apps if you do that. You should always
back up before you try something like this. Alternatively you can use
gconf-editor to edit the settings for the panel and try to restore them
to defaults.
Having said all this, the panels should not mess up in this way, so
please file a bug report if you think its a problem with GNOME!
