There are more noticeable differences in compare to the host system version, but whether you'll notice them depends on your work flow. Some people may not notice it at all. I mean, most things work pretty much the same as the host system version, the differences come in play when one wants to cooperate with the host system, where something called portals is involved. I do not want to name all the known quirks, also because I won't recall them. I'd say there are not that many functional "problems", it's a reasonable price to get to the latest version, when the distribution does not offer it for you (or when testing the latest bits without being afraid of the host system data), though whenever the distro provides the latest stable version I always suggest to prefer it over the Flatpak version.
