it shouldn't happen. Maybe you face this:

Long story short, in certain circumstances (hard to reproduce for me),
the IMAPx code doesn't receive all existing folders and it claims the
folder had been removed (unsubscribed), which Evolution uses to update
account settings and filters. Like when you rename a folder, which is
used in a filter, the filter rule will be updated (and a message about
it will be shown), except on folder removal there is no notification
about it.
I'm not sure whether it's really what you face, it's only one option.
Many things can happen, when it comes to unexpected shutdown.
