apart of what Patrick suggested, run evolution from console and check
what it prints there, if anything, especially right after start and
when you'll make changes in Preferences.
I'd think of a dconf issue, not saving the changes. The changes are
saved immediately when they are made.
I remember that years ago there were issues with the cache. Perhaps
moving ~/.cache/evolution/ to ~/.cache/evolution.BAK/ is worth to be
tested.
But indeed, more likely is a permission issue. After running some GUI
editors with root privileges, the file(s) the user needs to access
could have wrong permissions. Gedit, Pluma etc. likely have impact to
dconf or something similar important.
