I checked out the "evolution" and "evolution-data-server" modules from
GNOME Git by following the instructions on
https://live.gnome.org/Git/Developers . Then I ran on both:
    grep -r "Message-ID" .

It seems that you're looking for 
camel_mime_message_set_message_id() in
evolution-data-server/camel/camel-mime-message.c .
