See bug #253110 and the patch attached to it.

All this 'Junk' stuff on the client side is entirely suboptimal, because
any well-run server will be doing it server-side.
True.
Filtering doesn't
belong in the MUA -- it ought at least to to be optional, and probably
not enabled by default.
1) Filter *control* needs to be in the MUA. In fact people using more
than one server might argue that they prefer not having to keep their
various server-side filters synchronized (to which I reply that I prefer
not to keep my multiple MUA filters synchronized).
2) There is no standard for communicating junk control info between MUA
and server, so people write site-specific scripts (some of which assume
the user can log into the server, which is often not the case). This is
a general mail standards problem, not specific to Evo.
3) Many people still use POP, where there's no concept of server-side
folders except for the Inbox. I actually use the Evo junk controls on a
POP account, but not on my IMAP account.
Note that most of the popular MUAs now have junk control, for these very
reasons. It's a hard problem.
Alternatively, is there a way to setup something such that things which
are in my server-side "Junk Mail" folder get marked as "Junk" in
Evolution? It seems filters are only applied to the INBOX, right?
I'm not sure precisely what you're asking here. If the server has
filtered it into a separate folder, then it sounds like it's already
being displayed in a folder in Evolution called 'Junk Mail'... what more
do you want?
Presumably he wants to be able to deal with false positives (mark
something as *not* junk).
