This explains how mail clients are supposed to thread messages:

Evolution doesn't add the References or In-Reply-To headers when it
downloads mail, that is up to the OTHER mail client to do when it sends
the messages.

Evolution *does* set those headers when replying to messages though (as
it is supposed to do).

How did you think mail clients threaded messages? black magic? ;-)
