Ok.  How complex are the filter rules?

One rule for each folder.
Nothing more complex than "if sender is... then move to..."

Had you already opened (viewed) those folders?  Does that make any
difference if you do or don't?

I'm using all the folders almost all the time. It doesn't make any
difference.
I can tell you, the slowness occured progressively, as the folders were
filled up with messages.
I only use maildir as the directory format.

If you create/delete a file inside the larger folders 'cur' directory
(i.e. where all the files are stored), is that very slow?

10K messages is going to be slower than 1K, but it shouldn't be that
slow.  I presume you have a pentium 500 class machine with enough memory
too.
