Chances are you're keeping the files on an ext2 partition, which is well
known to have bad behavior with directories that have many files. The only
current solutions to this would be to keep the folders in mbox format,
or to switch to a different fs with better behavior in these conditions.
(ext2 is getting this fixed, it's just not done yet.)

The other thing to look for is excessive swapping, in which case you
should try kernel 2.2.19.
