You'd have to delete the cache file
(~/evolution/config/cache-pop:...). Evolution only keeps track of
whether it has downloaded a given message or not. It doesn't make any
effort to keep the POP server and local disk in sync.

That message is created by whatever program you're using to read your
mail on the POP server. Evolution has no way of knowing that it's not
really important. You could set up a filter rule to automatically
delete it though.
