Why wouldn't it? All control elements are attached to objects and move with them.
Labels are control elements, just like connection lines.
The only issue of cross-layer connections is that Dia does not store them per
layer, making it cumbersome to work with Diagram. You have to always
double-check, which layers you are connecting to.
