Quite a few other commercial apps do this.  For example, RealPlayer. 
Also, alternative desktops like GNUStep, iirc, put a bunch of folders in
$HOME.  A number of apps create data directories as well, like some evil
IRC clients (for file transfers), some CD rippers, and so on.  They're
all configurable to use different directories, but this is after the
fact.

Then add in things like the public_html folders many have, the ~/tmp
folder some systems use, or ~/mnt and so on...
