What sort of conflict do you foresee?  Right now I believe you
can install automake-1.4-p5 on top of (i.e., after)
automake-1.6.2, then use automake/aclocal if you want 1.4-p5 and
automake-1.6/aclocal-1.6 if you want 1.6.2.  There should be no
conflict with the aclocal directory.
