This isn't exactly an elegant solution, but if you want to keep a song file in your Music folder, but you don't want Banshee to see it, you could move the file into a hidden folder after removing it from Banshee's library.  When Banshee rescans, I'm fairly sure it ignores hidden folders (and files?).

Another possible workaround is saving the music you don't want to be scanned in an outer folder, and make a link to this folder in your Music folder. That way, in your Music folder you will see the folder, but Banshee will ignore it, because AFAIK Banshee doesn't follow linked folders or files on scanning.
