I know that my player will play flac files but I have it set to convert these
to ogg but they just transfer over as flac.  I am trying to save space on my
player as I do not have enough room to move over all the music otherwise.

 

Currently Banshee doesn't allow overwriting supported formats, which otherwise would be useful for libraries full of lossless files syncing to a device with limited storage.
