have a look at KDE Studio (or KS Gold) .... it's project management rocks. 
Ok, i think it does'nt handle autoconf in the right way (so many non-standard 
files in admin) - but from the GUI side it really rocks:
you can easily add/remove targets in the project-tree.
you can even add targets in another target.
each target can have it's own build-type (program, shared lib, static lib). 
it's really easy that way.
