Close is always in the bottom right corner, as it should be for everything
else.
Well looking at your mockup two things become quite apparent to me.
1) Seth is right that button columns do kind of suck.
2) you are right that close buttons really are pita that lead to absurd
looking dialogs.

I've brought this up a couple of times, with calum and seth etc. Currently
epiphany uses [close] [previous] [next], and gedit uses [close] [find] or
[close] [replace all] [replace] [find]. The wandering close button is really
annoying and completely unneeded given the window border close button imo.
(not to rehash old discussions or anything). My various bug reports about
the absurdity of [close] [(default action button)] have all been notabuged.

Technically the hig only states that instant apply dialogs ought to have
close buttons (i'm not sure it says anything else about other types of
dialogs). However given the hell storm that will surely break out if we try
to convince maint to remove the close button i guess the button column is
the least worst of all possibilities (though as i understand it, vertical
scanning of buttons is much harder than horizontal scanning so its a
comprimise).
