I am not sure what you call virtual desktops.

Assuming that you are using the marco window manager, is it what is
called a workspace? Then you would switch among them with the keyboard
shortcuts like Ctrl+Alt+arrow (left, up, tight or down)?

If that's not it please elaborate what you mean by virtual desktops and
how you switch between them.

Also, do you use marco or another window manager like metacity or
compiz? 

1. I launch Pidgin. Many new windows appear.

2. I move to a different virtual desktop. It does not matter if there
are opened windows on that desktop or not.

3. I press alt+tab to switch to a window. Normally, if there is no
window opened, nothing should happen, if there is, I should switch to
it. But in this case the menu starts me following windows from the
Pidgin virtual desktop. I have to really switch to every of them to get
rid of this.

Is this some behavior of window manager?
It could be, however I can't reproduce here.

I am using ora-3.27.3, mate-1.18, marco-1.18.2,  compiz-0.9.13.1.r4138
and metacity-3.18.7 in Slint and pressing Alt+Tab doesn't change the
workspace, only cycle between windows of the current one (if any), as
expected.

To be sure, how do you move to a different desktop? How are you sure
that you are in a different desktop? What says Orca when you move?
