1.4 and the 1.4p* versions are the official versions of automake.
AFAIK, 1.4a is a RH-specific version. Using such thing for public
releases is not a good idea ;)
Anyway, all of these versions should be sufficiently compatible (I
recommend using 1.4p5).

Absolutly correct: The cause of the issue is autoconf's interaction with
gnome's autoconf/m4-macros. Some of Gnome's macros simply are not ready
for autoconf > 2.13 (I thought this had been fixed?)
