Try
pkg-config --modversion --variable=prefix gtk+-2.0
manually -- does it print find same version as configure?
If not, something must differ inside configure. If it does,
try
PKG_CONFIG_DEBUG_SPEW=1 pkg-config 2>&1 | grep gtk+-2.0
and look what it says about the .pc files it finds.
