I can't reproduce this on Fedora 21.
Perhaps there is something else to repro it (additional steps) or it
is specific to particular desktop environment (I use GNOME).

To get rid of the notebook enable Special Notes plugin, you'll get
additional special notebook with template notes. Delete template note
for this particular notebook and restart Gnote.
