I'm far from being an expert on jhbuild, but what this is telling me
is that you tried to build just gnome-shell with none of it's
dependencies (it only complains about libmutter but actually many
things are missing). Have you tried this yet:

$ jhbuild build -fac gnome-shell

That will rebuild all dependencies and should get you a bit farther along.
