All the .desktop files are in the same directory
(/etc/gnome-vfs-2.0/vfolders/applications-all-users) and have the same
access bits. Some were created by duplication of existing ones with
nautilus and have been moved to this directory. Those are visible for
everybody. Others were created with a text editor and have been moved to
the same directory. Those are visible only for root. An example of the
latter is:
