I've had this problem before and it was due to GMC and Nautilus somehow
conflicting. I prefer GMC over Nautilus and despite choosing GMC for my
desktop, Nautilus got executed when I clicked on Help (or something).
This caused the Nautilus desktop to load on top of the GMC desktop
causing the problem you describe. The way I solved the problem was to
uninstall Nautilus completely and remove the ~/.nautilus dir (I seem to
recall having to remove Nautilus related files from the ~/.gnome-desktop
dir too - to prevent icons being hidden in GMC).
Obviously, this solution was OK for me, but if you prefer (and chose)
the Nautilus desktop over GMC - and want to keep it - you're going to
require a different solution.
