It's based on what the document already is. I use the Newline Madness plugin (http://live.gnome.org/Gedit/Plugins). If you use that to set the line ending type in the document, then when you Save As, the dialog will already have that value. If you frequently make new Window-format files, you might want to create an empty file with a single Window-style line ending in it and then start from that each time.

Please consider making the Save As file format ("line ending") DEFAULT (Unix/Linux, Mac OS Classic, Windows) user-chooseable/settable by the user. I need to save .txt files in Windows format on my Ubuntu machine, and every time I save a new file, I have to go in the file-format/"line ending" menu and select "Windows". Please make GEdit so that I can go into preferences once and make Windows the on-going default file format/"line ending"!
