It's based on what the document already is. I use the Newline Madness 
plugin (http://live.gnome.org/Gedit/Plugins). If you use that to set the 
line ending type in the document, then when you Save As, the dialog will 
already have that value.  If you frequently make new Window-format 
files, you might want to create an empty file with a single Window-style 
line ending in it and then start from that each time.
