If you use the latest version of the Latex plugin, then there is an option in the Latex menu (rather than in the Tools menu) of Gedit to check the spelling and it ignores most of the markup.

the plugin pass the parameters for Aspell, but I had no lucky in my
search.

Any hint in how to solve this problem is very appreciated.
