I see, it's more weird here then, because the POP3 doesn't provide any
such \Junk flag.

If you'd like to downgrade the version, then you can move away:

   ~/.local/share/evolution/mail/local/folders.db

which will be regenerated from the content the next time you run
Evolution (the path in the Flatpak is slightly different). The file is
(mostly) used to populate the information in the message list.
Unfortunately, it also contains extended flags like Labels and others,
which means you'd lose all of those, if you use them.
