There's obviously something really wrong with the install. I don't
know
Ubuntu well, but evolution-shell.ui file is part of the evolution
package on Fedora and I can't see that it would be any different for
Ubuntu.

Are you sure you have removed everything to do with the Flatpack
version?  If you do 'which evolution' what do you get?

Does the file "/usr/share/evolution/ui/evolution-shell.ui" actually
exist. If it doesn't, then presumably there is a command for apt/dpkg
that will tell you what to install to get that file.

If it does exist, then I suspect that there's still some hangover
from
Flatpack.

A further test is to create a new Linux user and try and run
Evolution
from that account to see if there are any issues. (That will tell you
if the issue is to do with the configuration on your account, or at a
system level.)

This is interesting.. I just popped my email into evolution ( the
flatpack version) and it put all 23 emails in the spam folder.

I did a complete removal of spamassassin since it will not work with
evolution flatpack.

I did take all the emails that are in the spam folder ( 34 currently)
and mark them as NOT spam and then marked them AS SPAM to retrain the
bogo filter what is spam and what is not spam. I did it just to be safe
in case the bogo filter lost what I had already trained as spam.

What would cause evo to do something like this and how do I stop this
from happening again?

Thanks,
Chris
