That probably means you have a search in place.  Do you see anything in
Edit->Search Folders ?  Do you have any filters in place?

As Reid said, add the location column to the Unmatched folder so you
can see where the emails are actually located. Remember that the search
folders, including Unmatched, are virtual folders, the emails never
actually get moved there.
