- Messages that I try to delete get a line through them but

Depends on the type of account and the configuration. I use IMAP [to a
real IMAP server, not a cloud service that just emulated IMAP on top of
their own proprietary message store] and I do not see that behavior;
messages deleted are just deleted [lined-out], then deleted messages are
expunged. Normal and correct IMAP behavior [I've never understood the
trash-folder thing, personally].
But I believe you can configure a Trash folder in account setup.
- Question...how do I update passwords to message
servers. Should I be prompted or can I store that in the
configuration.
?? If it does not authenticate you then you will be prompted for a
password. Passwords are stored in the keyring. You can access, and
manipulate, the keyring via Seahorse. If the keyring isn't working your
GNOME installation must be borked somehow.
